Pierwsze zdanie jest prawidłowe.
Jeżeli jednak zastosujesz dopełnienie "me" (tell me) to już zmieni się sens na "powiedz mi..."
Powinno być wtedy:
>> Can you tell me what is the difference between a coyote and a dog?
- Czy możesz mi powiedzieć jaka jest różnica pomiędzy kojotem a psem?

a w twoim zdaniu mamy
>> Can you tell the difference between between a coyote and a dog?
- Czy zauważasz różnicę pomiędzy kojotem a psem?

>> Czy możesz MI (powiedzieć, wyjaśnić, wytłumaczyć) różnicę pomiędzy....

W twoich zdaniach bez użycia (me) bardziej poszedłbym w tłumaczenie
>> Czy TY SAM (widzisz, zauważasz) różnicę pomiędzy...

Oczywiście jest to ogólne i luźne tłumaczenie, wszystko zależy od kontekstu...
